I had done the same thing several times before (temporarily attached a second drive to the system in order to transfer files) and System Restore wasn't affected at all. For some reason System Restore is getting access denied. It's possible that someone else opened those files and isn't sharing read access. This makes sense given that you only see this happen sometimes - probably those applications are only using their files some of the time when System Restore kicks in.
